Commando Karanveer Singh Dogra "Karan" is skilled in many aspects of survival, weaponry, and hand-to-hand combat.

 He is on a mission to eradicate black money, which has been siphoned to banks along with his gang. He goes to Vicky Chaddha's house, where his wife Maria reveals that they didn't have a life like this in the past during nighttime. The film flashes to a flashback where his husband was forced to do all this because when he declined to do a dangerous job, the very next day, a bomb blast occurred where Vicky was saved, but their daughter Tara died. Very soon, Maria kills her husband and says that she is the real Vicky Chaddha. Karan and his gang follow Vicky Chaddha and finally find her transferring money to an account. Karan beats up all the army in her team but doesn't stop the money transfer. It is then revealed that he changed the history in which the money was scheduled to the transferred and the replaced account, which will help the poor people. He said this was planned on the very first day. When Vicky says that police cannot arrest her, Bhavna Reddy shoots Vicky and gets out of there. While Karan and Bhavna will be together, a phone call arrives where Karan says he is waiting for a new mystery to arrive.

Rose leads the human fleet against the Armada, the Harvester mothership in orbit of the Moon. However, after breaking through the enemy lines, Rose freezes before she can fire and one of her ships is destroyed. 

With the Armada preparing to fire on Earth, Rose is forced to destroy one of her own ships when it gets into the crossfire, sacrificing thousands of her own men, but she succeeds in destroying the Armada. Wracked with guilt, Rose vanishes following the battle while humanity rebuilds over the next five years, living alongside billions of freed Pilots.

Five years after the battle, Rose lives in a tent city near the ruins of London, avoiding resistance forces led by Leon searching for her and keeping the aging effects of her hybrid nature at bay with the help of hyper-oxygenated blood transfusions prepared for Rose by her friend Dr. Mal. A viral pandemic strikes the Pilots and anyone using transplanted Pilot limbs such as Huana who lost both of his arms and a leg while fighting against the aliens fifteen years before. The virus eats the Pilots alive while reverting them back into their brainwashed state. Leon captures Rose and brings her before General Radford who reveals that the Armada's core drive warped to the Harvester homeworld, Cobalt One, moments before Rose destroyed the ship. Only with the Armada's core drive do they have a chance of saving the Pilots. After being reunited with her Pilot adoptive brother Trent, Rose reluctantly agrees to join the mission.

At Cobalt One, the team's ship crashes after a collision with an empty Harvester vessel that leaves the ship running on emergency power. Rose, Trent, Leon, Owens and Alexi find the planet filled with the bodies of dead Harvesters and strange shadow creatures that appear to be mutations of the Harvesters. Alexi is heavily wounded and sacrifices herself with a pulse grenade to kill the creatures, but the team manages to reach the Armada where Rose is briefly possessed by the Matriarch, the Harvester leader who accuses the humans of coming to destroy her species. Trent helps Rose to break free of the Matriarch's control and Rose realizes that the Matriarch's telepathic influence was what caused her to freeze and her problems with her powers since. Now no longer afraid of who she is, Rose embraces her powers and steals the core drive. However, Owens betrays the others, infects Trent with the virus and flees with the core drive.

Stealing an alien tanker in order to escape, Rose and Leon discover that Radford had bombed Cobalt One prior to their arrival with a biological weapon, the same virus that is infecting the Pilots on Earth. As Rose and Leon make their way back aboard the ship, Radford uses the core drive to destroy Cobalt One and the Harvesters in an act of genocide. Confronted by Rose and Leon, Radford reveals that the virus was intended to peacefully euthanize the Pilots and to destroy the Harvesters, but it had the unintended side effect of reverting the Pilots back into their brainwashed state. Having boarded the ship as well, the Matriarch attacks, killing Radford and intending to destroy the Earth in revenge. Owens who is being checked on by Zhi, attempts to attack Zhi after he realizes the truth about the virus, but Zhi manages to fight off Owens who attacks Leon and Rose. As the ship enters a wormhole, Owens falls into an energy field and is disintegrated while Trent, whom Leon manages to snap back to normal, knocks the Matriarch in as well, but has most of his body disintegrated in the process.

On Earth, Mal works on a cure in the tent city, but the infected Pilots attack before she can finish testing it. The residents, including Mal, Kate, Grant and a cured Huana, fight back and manage to eliminate the attacking Pilots at the cost of Grant and several others, only to have an army of thousands more approach from London. Arriving back in the nick of time, Rose sucks all of the Pilots into her ship and informs Mal that with Mal's cure and Rose's ship, they now have the power to cure all of the infected Pilots worldwide.

In the aftermath, Mal transplants Trent's brain into a new Pilot body, saving him. Zhi hacks into Radford's personal files and discovers the location of a prison where Radford held anyone that he considered to be an enemy of the state, including Rose and Trent's long-missing father Mark Corley. Rose orders a course set for the prison, intending to rescue her adoptive father.

During a dark night in Iraq, an American journalist types a warning message to CIA before he is slaughtered by some ISIS (ISC) guards. 

While carrying a rally in Ikrit, ISC leader Abu Usman is shot in the arm by the Iraqi Army and taken to the city hospital. Abu Usman holds hostage of the Indian and Pakistani nurses and makes the hospital as his base. The US military decides to launch an airstrike at the city to kill Usman. Indian nurse Maria calls the Indian Ambassador to Iraq at the Indian Embassy in Baghdad, informing about the incident.

8 years after the events of the previous film, Tiger and Zoya are revealed to have been leading a peaceful life, in a secluded place, away from the prying eyes of both the Research and Analysis Wing (RAW) and the Inter-Services Intelligence (ISI). Officially declared dead in the files of their respective agencies, Tiger and Zoya are now married and have a son, Junior.

The CIA give RAW chairman Shenoy seven days of time to rescue the nurses after which they will hold the airstrike. Shenoy feels that only Tiger would be able to rescue the nurses. Based on the clues available, Shenoy locates Tiger and Zoya in the snowy area of Innsbruck. Several days later, Tiger is briefed by Shenoy, who informs him about the abduction of the nurses. However, Shenoy only tells Tiger about the 25 Indian nurses held in Iraq. Though Tiger is reluctant at first, he sets to carry the mission after Zoya's insistence.

Tiger travels to Syria and assembles his own gang of RAW members consisting of Azaan, an expert sniper, Namit, an experienced bomb disposer and Rakesh, a hacker. They reach an oil refinery controlled by Al-Amir Baghdawi (Sal Yusuf), ISC's second-in-command, but face difficulty after the arrival of Firdauz aka 'Tohbaan' ('snake' in Arabic), who checks the workers. One day, Tiger rescues Hassan (Jineet Rath), a child who is sent by Usman as a human bomb. That night, Tiger and his gang set a controlled explosion in the refinery and pretend to get burned so that they are taken to the hospital.

En route, they are joined by ISI members Captain Abrar and Captain Javed. Zoya also comes along with Abrar and Javed and reveals to Tiger that along with 25 Indian nurses, 15 Pakistani nurses are held hostage. Tiger then declares that ISI and RAW will work together to rescue the nurses. Meanwhile, Firdauz reveals that he is a secret RAW agent. They go to the hospital while Zoya leaves Tiger to first kill Baghdavi and his troops which she does with the help of some Syrian girls.

At the hospital, Rakesh poisons the food. On the day of the airstrike, Usman's troops are food poisoned. Tiger fights the troops but finds Usman with Zoya which causes him to surrender. Tiger is tortured in a gas chamber but later escapes and rescues the nurses. Azaan dies during the fight. As they escape, Firdauz and Karan who is also a RAW member and Shenoy's most trusted person crashes an oil tanker which kills ISC members.

Tiger stabs and wounds Usman along with Sayem Noman in a fierce encounter and moves to rescue Zoya who insists Tiger to leave her for the sake of Junior. A missile, launched by American drones, blows the chamber. Tiger dresses everyone in the execution robes for a safe passage out of Ikrit. Javed raises Indian and Pakistani flags above the bus with the nurses keeping Azaan's promise while Firdauz takes Usman to a desert and shoots him.

One year later, Shenoy is called by Tiger from Greece. A flashback shows that Tiger broke the chain and rescued Zoya and escaped, knowing that RAW and ISI wouldn't leave them if they returned with the nurses. It's revealed that Tiger and Zoya have adopted Hassan. Though Tiger goes into hiding once again, he assures Shenoy that he will always be there for his country.

Rescue diver Jonas Taylor attempts to save the crew of a damaged nuclear submarine when he sees the hull being rammed by an unidentified creature. Two of his crew are trapped in the damaged sub, but Taylor is forced to flee, realizing that attempting rescue would result in the deaths of everyone he has already saved. His account of the story is dismissed by fellow survivor Dr. Heller, who believes that Taylor turned drunk and cowardly due to induced pressure psychosis.

Five years later, billionaire Jack Morris meets Dr. Minway Zhang at an underwater research facility the former financer called Mana One. Zhang and his oceanographer daughter Suyin supervise a mission to explore what could be the deepest section of the Mariana Trench, concealed by a thermocline of hydrogen sulfide. The mission submersible is piloted by Lori, Taylor's ex-wife, accompanied by scientists Toshi and "The Wall". They discover an abundance of never-before-seen flora and fauna below the thermocline, but an attack by a large, unidentified creature causes the submersible to lose contact with Mana One. An old friend of Taylor's, Mana One operations manager James "Mac" Mackreides, suggests sending Taylor down to attempt a rescue. Despite the objections of Heller, now a member of the Mana One crew, who said that Jonas Taylor had let their friends die in the damaged submarine, Zhang and Mac venture to Thailand to recruit Taylor. He is initially skeptical but relents after listening to a taped recording containing the dialogue between Lori, her crew, and Mana One. Suyin attempts the rescue in their absence but is attacked by a giant squid. Before the squid can crush her submersible, it is killed by a gigantic shark. Taylor, having agreed to help, breaches the thermocline and reaches the sunken submersible. When the shark returns and attacks the submersible before the evacuation has been completed, Toshi sacrifices himself to help the others escape.

Returning to Mana One, the crew discovers the giant shark is a megalodon, or "meg". While discussing how to address it, Suyin's daughter Meiying witnesses the shark arriving at the station. The crew realizes that the meg followed them through a temporary break they caused in the thermocline, and resolves to go out and track the meg before killing it with poison. After the meg destroys three nearby ships, Taylor enters the water to shoot the meg with a tracker, then the team puts Suyin in a shark-proof tank so she can shoot the meg with poison. However, the mission goes awry when the shark begins to swallow the cage and cracks Suyin's mask, causing her to lose oxygen. Taylor gets her out just as the meg returns, though it gets snagged on the cage's line and dies from the poison. In their moment of triumph, a second, much larger meg emerges, devouring The Wall and the dead meg, critically wounding Zhang, and destroying the crew's ship. Heller sacrifices himself to save fellow crew member Jaxx. Mac swims out to a floating lifeboat so he and the crew can regroup at Mana One, though Zhang dies on the way. The shark chases them, but it is deterred by a helicopter Morris called in.

Morris claims he has informed all the local governments about the meg and they will handle it, while secretly enlisting a mercenary team to kill the shark with depth charges. Amidst this, Morris is thrown overboard and killed. Learning the government's refusal to help out of disbelief, the Mana One crew resolve to track and kill the shark themselves. The meg attacks a crowded beach in Sanya Bay, China and devours several beach-goers before the Mana One crew use a whale call to divert its attention toward them. Taylor and Suyin work together to kill it, but Suyin is forced to break off to save the others when a helicopter crashing into their ship forces them into the water. Taylor fatally wounds the beast, and attracted by the spilled blood, several smaller sharks approach and devour the dying meg. Taylor rejoins the Mana One crew and considers taking a vacation with Suyin and Meiying. Underwater, the sound of a passing meg is heard, implying that more than two may have escaped the trench.
